There isn't a good source for false-positive numbers, but roughly 1% of applications are denied.

10% of rejected applications are investigated. 2/3rds of these are 3-day rejections. 1/3rd are delayed rejections, where the FBI took too long to get off their ass and the gun was transferred to someone who shouldn't have been approved. Standard rejections are essentially never prosecuted. Rough 13 in 10,000. Of delayed rejections, 1 in 100 result in charges. 25% of both sets result in convictions.

So 4 in 10,000 of standard rejections result in a conviction. 1% are rejected. Basically 4 in a million applicants will be convicted after the 3-day application review. This is attributed to investigators, prosecutors, judges, and juries all devaluing these cases and the fact that prosecutors usually can't prove intent (it's not a strict liability crime). Now, at each pruning step, false positives get pruned. Some of the 90% dropped are cases that weren't worth pursuing, but some are people who should have been approved. Some in the next 75%-99.9% prune are also false positives. I'm less inclined to think there are many false positives in the group actually brought to trial, but I can't prove otherwise. Your rights were still trampled upon, but usually it doesn't result in prosecution.
