It is Bayern München.

'Munich' is just an anglicisation I think.

I assume because you can say it quicker and it's pronounced like it's spelled, whereas several non-German speaking people would butcher the hell out of Munchen.

My guess is that it's because English speakers are already familiar with the English name of the city but not the club, so pronounce and spell accordingly. It's the same with Spartak Moscow, Rapid Vienna, Sporting Lisbon and doubtless others.
