Probably just a giant rock left over from the glaciers. Most of the area is glacial till.

And after reading TFA in detail, this gets more interesting- it's digging through old fill. Seattle had a habit of tearing down hills back in the day- look up the "Denny Regrade". So who knows what got buried back then?

It could be something quite interesting, now I'm curious to see what it turns out to be.

When we went to seattle we took a tour and the tour guide mentioned that, when the city was still young they used all manner of stuff as "filler" for street construction.  Saw dust, dead horses, what have you. Over time all this stuff started to decompose and the streets would sink and the streets would have to be redone.  But they had piles and piles of this "stuff" in their streets.

For a machine like this, I imagine whatever it hit wasn't an obstacle because it was too hard, it was probably too....gooey or sticky from whatever crap they used as filler under the streets back in the days.

The article says the machine was designed to break up boulders. It couldn't just be any giant rock. If it were something like native copper, though, there could be issues. How deep were they drilling, I wonder.

Maybe there's a casino in the way. Also, are they using the machine that tunneled from the British side or the French? I can never keep that straight.
