These kinds of list  with out fail are more a popularity contest than anything else.

That said i would have not picked Gilligan's island theme as best.

UFO
Joan Jett's cover of "Love is All Around" (from The Mary Tyler Moore Show)
I loathed the Wonder Twins, but the Superfriends theme from their era rocked.
My favourite version of the Doctor Who theme was either the one from 2007 or the one from 2008
Blansky's Beauties' theme was just OK, but it hasn't been listed, so here it is
Crime Story
The two Vietnam War series of the late 80s / early 90s used period music quite well:
Tour of Duty ("Paint it Black")
  China Beach ("Reflections")

S.W.A.T. ,Welcome Back Kotter,Miami Vice andThe Heights all had theme songs that went to number one on the charts.

If I had to pick one of those, I'd have to put on my hipster gear and pick Vice's, only because it was by Jan Hammer, and its cool to be into Jan Hammer.  Or was. You know, back in the day.

IMHO, Dawn Wells was just about the most insanely cute, girl-next-door type to ever grace our living rooms.
If I could build a time machine, I'd go back to the set of Gilligan's Island (circa '64-'66) and have myself a big ol' slice of her coconut cream pie.

Best ever (EVAR!) has to be Tom Waits singing Way Down in the Hole for The Wire, season 2.

From the 60's, I would pick the Mission Impossible theme. Do the themes from My Three Sons and I Dream of Jeannie have the same chord progressions? Maybe others too, is it a do-wop turnaround? The theme from The Odd Couple is catchy.

Here's an annoying earworm: sing the lyrics to Amazing Grace to the Gilligan's Island tune.

BBT has the "busiest" theme song ever.

"Our whole universe was a hot dense place, when a HUH HUH HUH HUH something something WAIT! And then noises noises noises noises noises noises noises noises..."

I liked the closing theme from WKRP.

Listing the tunes with swappable lyrics with 'The Ballad of Gilligan's Island' all in one place:
House of the Rising Sun
Ghost Riders in the Sky
Stairway to Heaven
The Ballad of Gilligan's Island

Feel free to add.   I like to mix this shiat up when drunk.

Dammit, if you're going to do this then do it right.  Set up brackets to get top:
Original theme with lyrics
Original theme without lyrics
Non-Original theme with lyrics
Non-Original theme without lyrics

Let the four winners duke it out so we can argue about the relative like merits.
Maybe even break up brackets by decade.
Fricking noobs.
