They carefully edited around it.  In some shots in engineering he was intentionally wearing gloves (or had his hands inside a console working on it) to hide it.  Most of the time they just never showed his hands up close.  It was one of the reasons you always saw Scotty working on something.

Kind of like how Gary "Radar O'Reilly" Burghoff from MASH has a deformed hand as well, which is why he was often seen holding a clipboard, it covered it up.

As for World War II heroics and Star Trek, Gene Roddenberry was a Captain in the US Army Air Corps, serving as a B-17 pilot and flew 89 combat missions and was awarded the Air Medal and Distinguished Flying Cross.

Though in The Trouble With Tribbles, there's a scene in which Scotty is holding a bunch of tribbles in the transporter room and you can see his (almost) hole hand. As a kid I just thought his finger was covered by one of the props.

The best view of his missing finger is in 'Catspaw.' When he and Sulu come down to the dungeon to get Kirk, Spock, and McCoy there are some views of him holding the phaser in which you can clearly see he's missing a finger.
