Once on a training mission (ie Reserves camping trip), my NCOIC showed us a nifty tripod thing with towels and sand; it's basically a big water filter. So... it would be perfect for the desert...

Filter the large contaminants out with cloth, and then put your bottles on something to lay out in the sun all day.  Use clear plastic bottles.  UV-A will kill micro organisms after about 6 hours, although if it's half cloudy it'll take a couple of days.

Won't clean up chemicals, though.

In that situation, on your own in the wilds, you are far more worried about amoebas like Giardia, or bacteria like E. coli then you are things like Typhus or Cholera, which are in the "diseases of civilization" camp
