Also, the pulsing and colored lights seem to correspond to the propulsion system. Dimming and brightening according to takeoff, etc. The lights might be kind of a hassle to hide.

Just playing Devil's advocate here, but it would be reasonable to assume if they came from a planet with a star similar to ours, their eyesight would be able to see similar wavelengths of light.

You might be on to something here. My phone, for example, picks up infrared with its camera. If someone were using a digital camera to film this they might have been picking up other-than-visible light emissions from some sort of conventional aircraft. Exhaust ports or something.

Sudden focus on pinpoint-sized light source after being unable to focus on a giant jet aircraft? Then that point-sized-source immediately begins looking weird and flying everywhere but still the camera person has no problems tracking it, dead center frame for its entire erratic flight? Yeah that ain't shooped or anything.

/oh and with obligatory "look its flying behind distant objects! It's real OMG!" shots too.

And running lights hardly give away their position to every human on Earth. I don't think there are magical running lights that can do such a thing. And why would the technology capable of bending space make their craft invulnerable to collisions in the atmosphere? And why do you assume that small craft possesses warp technology? Maybe it's a carrier-based short-range craft with no interstellar capabilities.

Who says they're visiting us secretly? Do you try to sneak up on your fish in the aquarium?

Maybe they have external lights because they have safety templates and regulations for craft on their planet. Why should they change the design solely to remain hidden from a monkey-infested planet with crude technology?
