The reason he's meeting with the Queen is because she's the British Chief of State. That is more or less the top diplomat, the figurehead at the top of the government.

In the US, we aren't so used to that because our Chief of State is the President, who's also the Head of Government, as in the guy who actually runs the executive branch. However Britain is one of many countries where they aren't the same person.

Thus our President will end up meeting with both the Queen (their Chief of State) and Prime Minister (their Head of Government) on a number of occasions I'm sure.
